Move completely to C code, fixing some errors in std.h along the way
- Move common functions and variables to common.h
- Check errors for all of the snprintf calls
- Add the ability to change log level on the command line
- Add simulation.c implementing rigid, angles and square simulations
- Add static templates in input.h, so one does not need to rely on
reading template files
